Check to see if there is anything left there. If there is, it's probably a file that was manually changed, which can affect the checksum and disable achievements. I have, at various points over the last few hours, tried to fix this by deleting and unsubscribing from all my mods, deleting my documents files, verifying integrity of game cache, and deleting and reinstalling the entire game -- but nothing seems to have fixed it.

Maybe that makes them busted in multiplayer but multiplayer mods can easily tweak whatever they want anyway, and as far as I know most multiplayer enthusiasts use those.
